Adding Woocommerce functionality to a custom theme

How would we go about adding woocommerce functionality to a custom built WP theme such as the one created in Zac's "From Bootstrap to WP" course?

Any ideas / draft roadmap? Things to watch out for?

I'm facing the same challenge. We're really happy with the Bootstrap to Wordpress theme we developed (http://beta.crowdschool.co).

However, we've installed WooCommerce and it's been a beast trying to customize it for Bootstrap today...The WooCommerce Single Product page needs a lot of work.

Can anyone offer any insights into how to do this?

Peter, have you seen the Toolset plug-in (http://wp-types.com) from On the go systems? I've been experimenting with this lately and it seems this plug-in will help me integrate custom themes with woocommerce.
