- 404.php
- archive.php
- attachment.php
- comments.php
- footer.php
- front-page.php
- functions.php
- header.php
- humans.txt
- index.php
- page.php

https://github.com/automattic/_s ( http://underscores.me/ )
If you want to use this a framework ( like I do ) you can use it right out of the box. Or you can take what they have and strip out anything you feel you don't need.
In any case, this will be one of the best references out there.
