It's been a long time since I've done this course, but you kind of answered your own question without even knowing it. :)
You said Energia is software "used to program the circuits of the cpu." ... And that is pretty much the answer as to why it is Application Software. It's not actually 'running' the computer. It is only helping to program and not actually run the system.
