Everytime I add the css codes for media query 'Header', nav element, the navigation becomes messed up. The navigation seems displaced.

I found that the problem is in your main.css file. Actual:
header {
float: left:
margin: 0 0 30px 0;
padding: 5px 0 0 0;
width: 100%;
}
It should be:
header {
float: left;
margin: 0 0 30px 0;
padding: 5px 0 0 0;
width: 100%;
}
Problem is in that, after "float: left" you have : instead of ;
