What is the best way to update versions of a script if I have done some custom modifications?

So I use osTicket for a small project of mine. To integrate Single-sign-on with a particular script, a developer has made some custom modification to a core script. (osTicket is built in PHP/MySQL)

Now whenever folks at osticket make upgrades for the core version I need to carefully check the update using a program like WinMerge and put those custom revisions back in the core files. ( I am on Windows 8)

I'm sure there should be a better way to get around this issue. Can you please help?
