When I float the logo left, the colored header disappears and is pushed upwards to a tiny margin at the top of the page?

 @media screen and (min-width: 660px) {

/***************************
HEADER
***************************/

  nav {
    background: none;
    float:right;
    font-size:1.125em;
    margin-right: 5%;
    text-align:right;
    width: 45%;
  }

  #logo {
    float: left;
    width: 45px;
    margin-left: 5%;
    text-align: left;
   }

  h1 {
    font-size: 2.5em;
  }

  h2 {
    font-size: 0.825em;
    margin-bottom:20px;
  }

  header {
    border-bottom: 5px solid #599a68;
    margin-bottom:60px;
    clear: both;
  }

}

Floats are ignored in document flow calculations.

To compensate for this, you may need something with the "clear" property after the logo. This is commonly done with something called a "clearfix".

Thanks for your help Steven, the clearfix worked perfectly :)
