When to include a podfile(s) in the app?

I just started iOS development and looking into third party libraries. I've seen the video with sam discussing cocoa pods and he mentioned that we shouldn't add the podfile to the project. From there i'm uncertain of why you wouldn't want to add it to the application/project you are working on if you are planning to summit it to the app store? I'm feel like I'm missing something, I've watched 3 times and still uncertain.
