WPMU Dev Pro for multisite

Could you please advise me on best practices when using multisite functionality on a wordpress install? I purchased a license from WPMU Dev Pro but I’m a bit overwhelmed in terms of using the plugins and being able to apply them to the websites in my network. I’m not sure if what I’m doing is the right way or if not being able to see the plugins from the individual site admin perspective is a just a part of the functionality. When I create a new site for my network it looks as though the plugins are not showing up, and when I create an admin (since I’m the “superadmin”) for the site the ‘plugins’ menu doesn’t even show up.
