index.php in all my permalinks

My 'Back to Portfolio' Link is broken becase it links back to 'localhost/WPtheme/portfolio' and I just noticed my portfolio page is located at 'localhost/WPtheme/index.php/portfolio'. I tried editing permalinks in Settings > Permalinks to not include the index.php bit but it just breaks every link in my site. Anyone knows how to solve this issue?

Ricardo, if you're using Ubuntu like I was back when I had this question, this is how I solved it.
