How to deal with situations where the product owner is not good at prioritizing user stories?

We currently have a product owner that sometimes completely misses the point of some features, is not good at prioritizing them or doesn't understand them at all. We can't replace him. What to do ? Leave the company ?

Talk to him about it. Maybe he listens to your input. If he doesn't understand some features, maybe it's because you don't explain them well enough. On the other hand, if it's only his fault... fire him.
